Shouldn't WALL-E be all caps since it is an acronym (Waste Allocation Load Lifter Earth)

also EVE (Extraterrestrial Vegetation Evaluator).

Also since MacinTalk is a software program from Apple, shouldn't it be capitalized as Apple has it.

If you're referring to the credits for WALL-E and EVE, I believe they should be all CAPS as well. MacinTalk should also be capitalized the Apple way does since it's a proper name...even though it's a software program.

I contributed the profile for the Blu-ray version and both, along with 'M-O', were entered in all caps.  I am happy to say that it was approved.

Just to play devil's advocate.....

The roles for ALL actors are in capitals so how can you determine which ones should be left in capitals and which ones shouldn't?

When I updated the R2 version the ONLY one I put in caps was WALL.E as the cover shows us how his name is.

I'm just concerned that a ping-pong situation could arise if people start interpreting the credits too much.

As was stated in the OP, both WALL-E and EVE are acronyms...Waste Allocation Load Lifter Earth and Extraterrestrial Vegetation Evaluator respectively.  I believe 'M-O' is one as well though, off the top of my head, I can't recall whether or not they mentioned it.

I believe both WALL-E and EVE were written that way on their bodies.

Correct me if I'm wrong but I think EVE has no markings on her body. Only lights that come on and off.

Just a side question: Does the "E" really stand for "Earth"? I haven't seen that in the theatre. I thought that is some production line code. What does the "A" stand for on that huge machines on the spaceship?

Yes, it is shown in the film...can't remember off the top of my head where exactly, but I think it was near the beginning.
