Why would film be done this way? Was it used a a special effect and was it really noticeable on screen?

It was done to give certain scenes more impact and, yes, it is really noticeable on screen.  If you went to the IMAX screening, or watch it on blu-ray, most of the film is letterboxed then, for the IMAX scenes, the picture will fill the entire screen.

Edit: I noticed TheMadMartain'w reponse: "As with the previous films, parts were filmed using standard cameras and parts were filmed using IMAX cameras."

If previous films were done the same way, how were they entered into profiler?

Off the top of my head, all the Dark Knight films were done this way as was Transformers and Mission Impossible: Ghost Protocol.  Funny, now that you mention it, I don't remember this being an issue for any of them.

MI: GP wasn't released on blu-ray with the shifting aspect ratio.  They just took the standard theatrical presentation for the blu-ray.

That's a shame.  It has been a while since I last watched it, so I was going by memory.  Thanks for the correction
No dictator, no invader can hold an imprisoned population by force of arms forever.
There is no greater power in the universe than the need for freedom.
Against this power, governments and tyrants and armies cannot stand.
The Centauri learned this lesson once.
We will teach it to them again.
Though it take a thousand years, we will be free.

Well if you saw it in IMAX you would have seen it shift.  There was a thread about it on blu-ray.com.

Here are Brad Birds thoughts on it via twitter.

The Dark Knight and the Dark Knight Rises were both partially shot with IMAX (not Batman Begins). Only Transformers 2 (not 1 or 3) was shot with some IMAX sequences. Transformers 2 was released on Blu-ray and DVD in 2.40:1, but there was a Walmart exclusive version on either format which had the variable aspect ratio.

Watched the film tonight... it's really noticeable. So much so that it actually got quite annoying after awhile.  I barely noticed it in The Dark Knight, but it's all over The Dark Knight Rises.
The night is calling. And it whispers to me soflty come and play.
