I think Alien Quadrilogy is a good example as it's 4 movies and 2 cuts of each movie.

For each cut of the film, one is the "primary" release and the other cut is more "bonus" material.  What I would do (and what I always thought the rules said) is the add the running times of each of the primary cuts.  I wouldn't add in the running time of the versions considered bonus material.
